Each individual frame should be the same width and height as the texture you're attempting to animate. The basic format of an animation is a column of frames. IMPORTANT: THIS IS ONLY FOR BLOCKS AND ITEMS: If you're trying to animate anything that is not a block or an item (including blocks whose textures are in the /entity/ folder which are rendered as entities and not blocks) you'll need to use MCPatcher and its animation format.
